ATF2 ChIP-Seq analysis supports successful ChIP. A 19% of MACS-called ChIP-Seq peaks are found within 200bp of a known TSS. ATF2 peaks preferentially overlap with the transcription factors JUN and CREB. B De novo motif discovery with the MEME suite of analysis software using 100bp of sequence flanking the top 1000 ATF2 peaks identifies the TRE (p-value < 8.85e-5) and CRE (p-value < 1.27e-3) motifs as enriched DNA elements. 19.8% of ATF2 peaks are associated with a TRE (p-value < 0.0001) relative to 4.6% of non-redundant RefSeq TxStart sites (p-valuebonf < 3e-300), and 9.9% of ATF2 peaks are associated with a CRE relative to 8.6% of non-redundant RefSeq TxStart sites (p-valuebonf < 0.01). ATF2 peak maxima and motif position are coincident. C ATF2 is specifically immunoprecipitated by ATF2 antibody (Santa Cruz sc-6233) and co-precipitates with JUN, JUNB and JUND but not CREB consistent with the documented ability of ATF2 to dimerize with the JUN family of transcription factors.
